Unsanity's $7 shareware utility, FruitMenu 1.1 adds the ability to customize and enhance the Apple Menu in OS X. Version 1.1 is now implemented as a preference pane and offers the ability to order items in the menu (as well as insert separators).

This thing is nice. Simple, but provides the right amount of tidying up and customization. Apple should take some of these ideas and add them to the system default. Until then, I'll have to use this Haxie.
